Why exactly?

Shinnok was an Elder God, is smarter, and tho he is not as strong, he has more powerful magic.

Shinnok with the famek amulet Quan Chi got him, had some weird barrier.

Also he had the power to sort of reality warp/transmutate every being in the Netherrealm to make them more "human-like" according to the Sub-Zero Mythologies manual.
