Before the X-Cutioners song, Apocalypse was regenerating from his first time defeat at the moon.

The Namor annual was written Ron Marz, who actually answered this question over at Comic Bloc.

Like I said the comic could have been set in the past, not all comics follow the same timeline and match up all the time.

He didn't really answer it though, "I haven't the foggiest, Gaara. If the story makes more sense to you with Apocalypse as a robot, sure, he can be a robot."

Where in the past? "Apocalypse" mentions the X-Men, so, it can't be far off. A specific date might be said in the issue.

That it was a rogue Apocalypse robot would be for the better anyhow.

It is quite clear Marz just picked Apocalypse out of the hat as the bad guy for the Namor Annual. He came off writing Apocalypse as one of those incredibly stupid baddies with cliche dialogue (like calling the X-Men "brats" from some poor 60's cartoon. I mean, Apocalypse capture Namor, who gets his strength from water. Where does he hold him captive? The desert? A volcano? No, in a submarine under the f*cking Pacific Ocean! Next month, the Hulk is trapped in Joe's Gamma Warehouse.
