Is this story quality/personal preference or are we taking the teams from those stories and pitting them against one another?

Anyway, top 5 JLA stories for me personally (no real order):
-White Martian Invasion
-OWAW
-Justice (non-canon, but damn, did I love the art and timeless quality to it)
-Virtue and Vice
-Kingdom Come (same as Justice)

Top 5 Avengers stories
-Ultron Unlimited
-Kang War
-Kree/Skrull War
-Korvac Saga
-Civil War

Generally, JLA's roster is more powerful than the Avengers, though.

Nah, quality of stories. Enough power comparisons. My top 5 JLA stories would be:

JLA: Rock of Ages

JLA: WWIII

DC New Frontier

JLA: New World Order (white martians)

Kingdom Come

Avengers top 5 would be:

Ultron Unlimited.

Kang Dynasty

Avengers Under Siege

Kree/Skrull War.

Korvac Saga.

Tough to chose from but I would go with JLA due to Rock of Ages. What a story!
