Sorry, I forgot to put these in, the choices are:
Darth Revan and Darth Maul
Qui-Gon Jinn and A'sharad Hett
Yoda and Yaddle
Darthn Bane and Count Dooku
New Jedi Order Luke and Aayala Secura

Tell me what you think. I personally like Revan and Maul the best.

Bane and Maul would be an amazing team. Maul with his pathetic driveling devotion to his master, and Bane pushing the team. Pretty awesome to watch in combat too.

My Favorite Sith Pair: Revan and Vader
My Favorite Jedi Pair: New Jedi Order Luke and Jedi Revan

Hmm . . . interesting choices for Jedi and Sith.
For Sith I would have to go with Sith Lord Revan and Bane. Bane idolized Revan so that would be an easy choice.

Jedi, I think Jinn would be a very poor choice for Luke due to his short experience with Anakin. I'm going to risk it and say Jedi Revan and NJO Luke. Although Luke would end up trying his best to save him later on.

The thing is that one of them is going to be weaker than they normally are because they will be the Apprentice... so yeah.

Not necessarily. The weaker individual (Like say, Anakin) could be an apprentice to a stronger individual such as, Yoda.
