I'd give Thanos the edge to his knowledge of both the Gem and the cube, whilst Skull only has knowledge of the cube

The Red Skull should definitely be the stronger of the two given the circumstances, but I could definitely see Thanos out thinking and out smarting The Red Skull here...

I don't know how powerful the reality gem is by itself...
