DCnU Superman's brain is invulnerable (relatively speaking, of course).

What about his eyes? I know his eyes are durable but could they withstand a bubble under his eyelids

Well, the intent behind the LoSH exploring his brain seems to be the idea that his (relative) invulnerability extends all over and inside of his body.

Supeyman, unless Kl'rt goes for the hypnosis...
