Which one the best the phantom zone or the negative zone?

What do you mean "best"? The Negative Zone is home to some powerful beings like Annihilus and Blastaar. Also the awesome Kree weapons, the Nega Bands, tap into the power of the Negative Zone to empower them.

Last time I checked, the Phantom Zone was just a prison dimension.

Check out "Black ring", Action comics 890-900. Its home to a nigh-omnipotent being.

There are a few stories where it showed other wordy beings housed inside the PZ. Last one was in Paul Cornell's arc, which housed the Phantom Zone God.
