Man of Steel was vastly superior to The Avengers in practically every way. IDK why people bash on MoS for being "a generic popcorn flick", but praise Avengers like it's Jesus for being the same thing.

To be fair I do think Avengers had a better script and less than obvious flaws. Plus I bet the Hulk fanservice made everyone forget that the movie even had flaws.

I think you are right about the less obvious flaws, but I feel MoS had a much better script and much better action.
I just got back from seeing Pacific Rim. I would rank it above IM3 but below MoS.

MoS was a good film. It deserves 2nd spot.
It had great action scenes and well woven character origins.

Less obvious flaws than Superman? I also don't see it having a better script. I thought the script was the movies biggest problem. Not trying to say the, Avengers is better than, MOS even though I think its a much superior movie but I can see why people would like it more but I thought the flaws were rather obvious as well as the script being poor.
I think MOS is the only blockbuster as of late that really met my expectations, for the most part. I enjoyed the avengers but it took a second viewing and some reflecting to really appreciate it. Star Trek was a good movie but it is e of those movies that get worse the more I think about it. Pacific Rim was a fun ride and worth the price of admission but I doubt ill ever watch it again. Iron Man 3 bored the hell out of me. It took everything I had to stay for the entire movie
Oblivion didn't do anything for me. It's not an awful movie but it was an hour to long for me. I liked Elysium for the action and the premise. I don't think the potential of the premise was ever realized though. It also didn't help that I didn't care about any of the characters

I'm honestly not sure what is better between Man of Steel and The Avengers. Avengers had a much bigger impact on me when I saw it but Man of Steel had better everything besides action(arguable). Acting is probably a wash. MOS was obviously more drama-oriented but I felt everyone in Avengers nailed their role for the most part. Music clearly goes to MOS. It's really a matter of preference. I put Avengers ahead based mostly off the impact it had on me when it released. I, along with most other comic book nerds, was totally geeked out over it. It garnered MUCH more positive feedback than MOS. Feel free to ask my opinion on where another recent film would rank that I don't have listed.
