Overall who is smarter?

Personally, I think his 1,000 years of evolution inside The City(which was focused primarily on increasing his intellect) gives Ultimate Reed the advantage. Prior to that, I'd have given the nod to 616 Reed.

I don't know if I'd say 616 Reed is smarter per se, but he definitely has that "I win" plot power that Ult. Reed doesn't seem to have yet.
