During Krayt's empire what was the selection process for force sensitive births/discovery? Did Krayt have multiple academies to train upcoming Sith, and how was rank determined since individuality was stifled? As an Extra how would Krayt or higher ups have reacted if an extremely powerful force sensitive was born and located (a Starkiller, Vader, Malgus) type potential- would Krayt destroy to end a potential rival or groom him to be one of his elite hands?

We don't know the precise method, but Krayt probably had agents scouring the galaxy even before the war.

Korriban and Coruscant both had temples, so at least those two. I don't think there was need for more than that, since Korriban could handle a whole lot.

Skill and power and loyalty. Developing talents was still encouraged, there was a fairly wide range of styles and abilities among them, just in service to the greater cause. Showing strength and willingness to dedicate oneself and sacrifice to accomplish the mission gets rewarded with higher rank.

Ambition and passion in one's work was allowed, and rewarded by higher position.

Almost certainly groomed. Or possibly made as a Sith Trooper cyborg, but more than likely groomed, and then maybe taken over via essence transfer at some point (likely at the end of a duel to determine who leads).

I mean, we saw what happened when he encountered an external extremely powerful force sensitive who was useful and merely on the edge of the dark side (Cade)- He tried to recruit him. Tried to recruit Celeste Morne to control the Muur talisman too.

Power is a tool to be used in Krayt's book, he is not the type of sith that tries to quash potential strong sith out of fear.
