Both teams have a week of prep and so does Apocalypse.

Magneto's team wins. Magneto is by far undefeatable to anyone but Apocalypse and together with Sinister and Doom, the team is simply too overpowering. They don't even need preparations. (though in a week, Reed could probably fix up some quite unsettling piece of machinery to his aid.)

Apoc either needs a team or he needs to join Reed's team to make this fair.

Magneto alone beats Apoc even with or without prep
Doom alone beats Apoc with prep
Even Mr. Fantastic alone beats Apoc with prep.

Well Apocalypse with all his tech like the Celestial Ship years and Years of experience.

Apocalypse-Aside from his superhuman powers, Apocalypse was also extraordinarily intelligent, a genius with knowledge of science and technology centuries ahead of conventional science. This was not merely a result of his exposure to alien technology, as he was able to make significant new advances beyond the alien materials to which he was exposed.

He's still waaaay out of his depth.

And he has no scientific/intellectual feats aside from sticking people inside of Celestial machines and turning them into monsters...
