Agent Smith vs. Rogue
Agent Smith
vs.
Rogue (with Ms. Marvel's powers)
should make for an interesting fight.

If this is an arena fight then Smith wouldn't have people to duplicate himself with and all Rogue would have to do is kill the host he is currently in while avoiding getting infected. I'd say Rogue wins 8/10.

I wonder what would happen if Rogue tried to absorb the powers of A.Smith.
Wouldn't that just make it easier for Smith to take over her? After all, if Agent Smith is a computer program manifested into the physical, and Rogue is taking his powers (which are basically part and parcel of his programming), wouldn't Rogue be facing a very real problem?
After all, when she absorbs the powers of humans/mutants she does have problems with their psyches ......now imagine what would happen if she absorbed what is essentially a corrupted program made flesh that has the sole intent of infecting and usurping everything it comes into contact with.
Is that really something anyone should be trying to absorb?
It would be like hooking up Computer A to Computer B, with C.A trying to download all the data in the harddrive of C.B (and thus get C.B's data i.e capabilities/'software-powers').
The only problem is that the only thing in C.B's drive is a maelstrom of virii, malware, worms and software for turning other computers into computer zombies (where your computer is taken over and used as part of the spam creating BS).
Now, if C.A 'absorbs' the data in C.B, who has won?
C.A, or C.B?
I'd say Computer B won that matchup, because by being copied by Computer A it made Computer A into Computer B.
I'd say Rogue would be best advised NOT to try and absorb any powers from Agent Smith. After all, if she has some issues with the psyches of normal humans imagine what would happen if any part of smith got into her.
She'd start wearing cheap black suits, dark glasses, and calling herself 'Mr. Smith, Agent Smith' in no time.

I guess it depends on how good her firewall/antivirus is.
