Kingdom Come Superman's invulnerability had grown to the point where even Gog's blasts did nothing to him except singe his cape.

He was still vulnerable to magic though - Cap Marvel's lightning made his ears bleed.

King Thor takes this - KC Supes is just an amped up Supes, whereas King Thor is in an entirely different league to normal Thor.

The lightning was created by magic but it is not in itself magic. It made his ears bleed because that is what happens when people are electrocuted.

No one is immune to magic, its just that some, like Superman, are more affected by it, the same way some people are more susceptible to sunburn than others but no one is immune.

Doesn't normally happen to Superman when he's struck by lightning though.

He's normally absolutely fine.

Lightning can come in various strengths and there is practically no limit to it. For example, lightning that is 100 times hotter than the core of the sun (the core, not just the surface) has been reproduced under lab conditions.

If KC's durability is anywhere near PreC then the lightning bolts from Cap Marvel must be magical, otherwise they wouldn't hurt him.

Not quite.

1) Earth's lighting is ~5 times hotter than the surface of the sun. The core of the sun is ~500 times hotter than lightning. What human's created in a lab is 100 times hotter than the core of the sun and therefore, 50,000 times hotter than lighting. That's 500 times worse than what Pre-Crisis Superman is being hurt by in the scan you provided.

2) The lightning created in the lab is 100 times hotter than the core of the sun but that doesnt mean that Cap Marvel's lightning is limited to simply what humans can create in a lab by the year 2006. However, given that if he were able to summon lightning of that level Superman would be dead, his lightning (assuming he is using his full capacity) is probably stronger than what is hurting PC Supes in the scan you provided but not as strong as what humans created in the lab.

In other words, Cap Marvel's lightning only has to be 1/5 the the temperature of the sun's core to hurt superman. So, assuming KCSupes is as tough as PCSupes, perhaps the lightning that Cap Marvel's using on superman is half the temperature of the sun's core. Imagine if he were able to summon lightning that is 100 times hotter! That would not just electrocute superman, but instantly incinerate him.
