Which version of Swarm are we talking about? Classic one, giant "pre-death" version or current one which we don't know jack about (Osborn gave a hint that Swarm can't be killed)?
Also, does Classic Swarm have this skeleton-weakness? Does it count as a basic knowledge about the character so Wolverine could exploit it?
There are simply too many questions, and I'm even not sure if Logan's HF could cope with The Thousand's control.

Well if it's Swarm controlling various insects, going giant and not having this stupid skeleton-weakness, Wolverine goes down. Hard.

Wolverine loses badly against opponents he can not physically destroy like the swarm or the thousand there is not much he can do.

Venom took out Swarm by eating his skeleton.
The Thousand was electrocuted and died.
But yeah, Logan has a chance only under the best circumstances.
