Dark Phoenix as in the being that appeared in the Dark Phoenix Saga? If yes, then Atum stomps. This guy was putting the fear of God into skyfathers and destroying Death/Sun/Thunder Gods like they were insects.

That's the thing though. At her best, Dark Phoenix power level was said to be approaching that of Galactus (stated by Reed on panel). But fight wise, she just went up against some X-men (Storm, Colossus, Nightcrawler, Beast, Wolverine), some Shi'ar (an advanced battlecruiser of theirs), and later got into a psi-war with Prof. X (that she helped him win by the way). Oh and she put Mastermind into a coma by granting him Godhood.
At Atum's best, he's destroyed six Hell Lords in their own realm without even breaking a sweat. He's destroyed the Sun and Thunder Gods that went against him. He had Odin so much in a panic that he had to contact the other members of the Council Of God heads to plan what to do against Atum. Atum also wiped out all the Elder Gods (with the exception of Set, Chthon, Gaea, and Oshtur. Gaea was spared because she didn't become a demon, Oshtur was off world at the time, Set and Chthon fled into other dimensions).
Atum wins.
