Doomsday adapts to each attack that kills him, always finding a way to protect himself from it after each rebirth.
Nimrod adapts to the defenses of his enemies always finding a way to destroy his enemy.
Using the official abilities of each character, Nimrod, eventually, should be able to find a way to overcome Doomsday's ability to rebirth and evolve.
So, the question is, can Doomsday permanently defeat Nimrod at all, using the abilities he has?

Yes...HP Doomsday was adapting on the fly (much like Nimrod does).
This fight could go either way as we dont know the limits of either characters power of adaptation, although I can say that Nimrods power in this regard is extreme as he overcame the enchantment of an Elder God and was actually killing Classic Juggernaut...
I'm not sure if HP Doomsday has a feat of adaptation as great as this...

When he was defeated by master mold and absorbed into it because he was still damaged?

He did allow the merger, and even after the merger, Nimrod overwhelms Master Mold and self destructs as Nimrod came to view itself as a mutant...

You obviously don't know anything about Nimrod. It didn't allow the merger, it was taken by surprise and overrided.
quote: Though apparently obliterated, the Master Mold sentinel survived, having been reduced to a small module of circuitry. There on the site of the battle, now a construction site, it had laid dormant for weeks, until contact with the far more sophisticated Nimrod model in human guise. Immediately, the Master Mold’s programming took control of Nimrod’s body, usurping its personality. How this more primitive model could have so easily taken over another unit decades more advanced is curious, however it is possible that Nimrod had been taken very much by surprise. Within mere moments, the Master Mold was reborn, quickly rebuilding its former body with materials at hand until it once again towered stories in height.

Also
quote: Though having been badly damaged before, the damage suffered by Nimrod was plainly near catastrophic. Possibly as a result of this, Nimrod remained inactive, or at least publicly so, for many months. During this intervening time, the impetus for Nimrod’s main drive – the destruction of the X-Men and the termination of the fugitive Rachel Summers – was eliminated without his intervention. Some months after their confrontation with Nimrod, the X-Men faced a mystical opponent called the Adversary in Dallas, Texas. While the nation and world watched via live television coverage, the X-Men sacrificed themselves to end his threat. As Rachel had not been seen since the battle in Central Park, Nimrod might easily have surmised that she died from her earlier wounds. [Uncanny X-Men #225-227]
As for its end, it got sent through Siege Perilous and was reborn as Bastion.

I think that Doomsday is better, he survived that explosion resulting in the force of how many Nuclear bombs?
He also would have adapted to the power of the gaurdians eventually.
