Even at CCU's highest portrayal in the pages of a: assemble, it was wildly inconsistent giving thanos little to no control of his station and the elders dismissing it as soon as it was revealed it wasn't an actual cosmic cube to them (hinting the real cube might be a lot more potent to actually stave off the elders).
Meanwhile Zero Hour Parallax was wiping entire timelines. Even if Thanos was portrayed as equal to Eternity, he's quite likely susceptible to erasure since Eternity represents concept of time in a universe.
