Shouldn't matter who's wielding the Beyonders' power, yeah? Why would Pete be any better at it than the actual Beyonder? I think this is just Beyonder v. Thought Robot, remixed, tbh. I don't know enough about Thought Robot, but (usually) meta powers trump rational ones, however multiverse-busting they may be.

I don't understand the 2nd part of your paragraph, but it apparently DOES make a difference as to who the Beyonder power-wielder is. Note that Dr.Doom, for instance, at least according to himself, nearly destroyed "all that is" in the first Secret Wars. He also deliberately, if subconsciously , worked to undermine his own actions, restoring the heroes of Earth after striking them all dead, because he apparently secretly WANTED them to survive. In other words, desire and emotional stability, to say little of actual experience, have a lot to do with how effective a Beyonder power-wielder is. Dr. Doom was not quite strong enough.
Would Parker and his maelstrom of emotions fare any better? I seriously doubt it.
