The altering of his genes is his best chance. He does have this power. However, if Superman flies in and beats on him like the Runner did, it’s all over for the Surfer.

Forget it Delta, you're talking to one of the biggest Hulk/Marvel fanboys on the forum, he'll tell you that the Fantastic Four's elderly mail man can take out DC'S the Presence all by himself.
To my knowledge the Surfer can not keep up, how then would it even be possible for him to react before being hit as many times as a character that is as fast as Superman would be able to hit him?
What power type did Superman resist? The Surfer is Marvel, and his powers are likely unique to his reality, or in other words Marvel. I wouldn’t be too quick to jump to the conclusion that he can defend against a power that most likely can affect him as easily as it would be to shake hands. The Power Cosmic has a long history of working on terrestrial life forms whether they be from Earth, or an alien planet.
My reasoning comes from the idea that Superman ‘doesn’t resist solar radiation, his body absorbs it. The Surfer’s Power Cosmic for all we know may act on him much like a sophisticated computer virus that his body may innately absorb. While I fully agree, that unless the Surfer were somehow able to slow down time to a significant degree, he will be pummeled into a coma like in the instance that the Runner defeated him. However, the Runner used other powers in order to do this to him.
I’d give Superman a comfortable 7/10 due to his combat speed.
Without having an amp like SS Black or something, Surfer just isn’t in Superman’s bracket.
When the kid gloves are off Superman beats high end gods and cosmics.
None of those powers Surfer has are going to mean much against a Superman actively using all his power to put him down. He just flat out doesn’t have the same upper end levels.

Superman has resisted molecular manipulation multiple times, including when weakened. Even one time it worked(due to Kryptonite), even then it was working slowly compared to others(like WW and J'onn) being turned. And it reversed once the Kryptonite was removed. Outside of guys well beyond Surfer(like Dominus and Mxy, who are more than mere matter manipilators) the only time I can think of it working without weaknesses involved was during the JLAPES storyline, which had a plot device of everyone being transformed. And actually he ended up reversing it with a little extra sunlight.
The specific example I mentioned had to do with altering genes since you mentioned it. It was a giant radiation cloud that caused it, was actually what created red Kryptonite(green went through it, so it emits both the weakening radiation and the altering radiation). It changed an entire planet, and changed an amped Ultraman. Didn't change Superman.
Surfer using it on a lot of people is good for him, but has.he successfully used it on someone on Superman's level of durability? Has he successfully used it on someone who has resisted matter manipulation before? How about someone who both has Superman's level of durability and has resisted matter manipulation? If not, hard to argue it works on Superman without the No Limits Fallacy.
