Using Q being defeated by weapons made by other Q's is like saying Aquaman who is bulletproof to human weapons, but not to weapons made by Atlanteans is any less tough. People who are just like him and know of their own biological weaknesses and have the technology to surpass them takes away nothing from the power of the individual.
It only breaks any attempt to make it invincible by proving it still has vulnerabilities. If you want to use Aquaman for example, it might have some resistances to conventional Human Weapons, but it can be stopped with the right tech above them whether it's Atlantean or no. Same goes for Q.
