Bourne seemed more lethal and overall impressive. Only dude off the top of my head that I'd take over Bourne from the spy/assassin genre is Frank Martin.

47 was a poor man's representation of the VG version.

Bourne takes this in H2H.
Gunfight? 47 had Arnie Commando level feats in his skirmishes.
All out Bourne deserves this.

Pretty close fight and very hard to call. But I would give 47 a slight advantage in both h2h and shooting skills if only because Bourne seemed a bit more fallible.

I'd say Bourne. 47 was an excellent assassin, but he relied a lot on prep and advanced equipment. He wasn't even in the room when the African guy was killed at the beginning, and most of his kills (like the elevator and the bathroom) involved ambushes and disguise (like at the end). I'd say Bourne's just as accurate (nailed a perfect shot while falling several stories), and he's far faster in H2H.
