Madame Web is in the comics yes,
In the series, she worked for the Beyonder.
See previously, Spider-Carnage (from another dimension) had used a multi-verse destroying weapon. The Beyonder turned back time to save everything, but the effect would have been undone once he returned to his own dimension. So he instructed Madame Web to teach Spiderman in order to prepare him for his ultimate challenge. If Spiderman thwarted Spider-Carnage, the destruction would never occur.
