Instead of it being the PT Jedi Order who served and was unaware of Palpatine in the Clone Wars, it's Luke's New Jedi Order, as seen in the novels of the same name. Near the end of the Clone Wars, Luke succumbs to the dark side after killing Kyp Durron.
The temple is then sieged by Luke leading the 501st. Every other member of the NJO is in the temple and prepared to fight to the death...or they will die themselves.

The 501st is a complete legion of stormtroopers (around 10,000 Clones) and there is nobody capable of matching Luke in a one on one (be it a force fight or a lightsaber duel).
The Jedi would go down hard, especially if - like in your scenario - Luke has already killed Kyp before who is the only person who can reproduce some of Luke's major force feats.

You have given the NJO Jedi some advantages that the PT Jedi did not have. Both every member of the Jedi Order is there, and they are prepared to fight.
However, the 501st and Luke take it somewhat easily.
According to wookieepedia, there are 9,216 troopers in an average Legion. There were only, what, about 100 Jedi around during the NJO? The clones would massacre them. The only chance of winning the NJO would have would be the big threats, like Kyle, Kyp, and Corran, who Luke could neutralize.

What if it was all of the ROTS Jedi? NJO Luke leads the 501st against every Jedi alive during ROTS. Obviously, without Jedi being off world, the 501st would get demolished alone.
Meh, Luke would probably take out like half the Jedi, and still have time to deal with the bigger threats (Yoda, Mace, Anakin, Obi Wan, Cin, Vos, etc). If he can hack his way through an army of lightsaber resistant Vong, I bet he could casually do the same to PT Jedi.

The NJO Jedi go down. They're just too outnumbered.

The ROTS Jedi should win this. With every Jedi in the Order there the numbers are almost equal and each Jedi can take out many Clones apiece. Luke would be very dangerous, but he's not THAT much above Yoda. With Mace at his side they should be able to take Luke down.

Well, if it comes down to the New Jedi Order versus the PT Jedi, the PT Jedi will win. They vastly outnumber the NJO, and they have some extremely capable duelists as well. Yoda and Mace might not be as strong as Luke, but they are - by far - more than a match for all but a few of the NJO.
