well I was trying to adjust the fight so Godzilla couldn't just get the instant win but to answer your question if Godzilla could burn up his body as a whole he would have nothing left to regenerate.
EDIT:What could Stay Puffed do to hurt Godzilla?

If this is old-school Godzilla he loses horribly because he's so ridiculously awkward. If it's the newest Godzilla perhaps it pulls Puffy into the river and holds him there until his marshmallowy goodness dissolves.

Even with regeneration from being burnt to a crisp it still counts as a forum KO.
It would take along time to grow back all that marshmallow goo.
Godzilla wins.
Unless Staypuff just lies there and Godzilla decides to eat him. Therefore Staypuff can kill him from the inside via clogging all of his arteries and organs.
Then Staypuff wins.
