Because Neo was jacked into the Matrix through their machine, and Smith was an unstoppable virus.
Here are some holes:
-Neo has been in the pod his entire life, yet when taken out, no operations or anything are done to his ligaments. It's pretty much impossible for him to have been able to walk after being taken out of the Matrix w/o surgery and rehabilitation.
-Morpheus says that he's been looking for Neo his entire life, but he got out of the Matrix probably as a teenager and wasn't allowed to be on a ship till about 17. So that means he's been looking for Neo for at least half his life.
-Link says that Neo's "doing his Superman thing", but Link is from Zion, not the Matrix, and though he may have been told about him, how does he know who Superman is?

Actually, if you remember correctly from the first movie - they did rebuild his ligaments. Neo asks what was going on when he very first woke up and had all the pins stuck into him. Morpheus told him he never used his eyes and that his muscles were atrophied, and to rest. We do not have an exact time frame that Neo was worked on medically like that.
Morpheus, like Neo, had been looking for an answer his whole life - even before he was outside of the Matrix. When he was freed from the Matrix and heard of the prophecy, he believed that his purpose was to find "The One." He believed that "The One" was the answer he was always looking for, so, in effect, it was looking for Neo his entire life - whether he knew it or not.
Do you not think that growing up in the real world, Link wouldn't have had old comic books, tv programs downloaded from the Matrix in the same way they download other things like the drop from the Osiris? Link was a little kid at some point, and he was a decendant from someone who was inside the Matrix, so, it is to far fetched to say that he could've grown up with stories, comic books, or even old TV shows of Superman...

They'd have to surgically lengthen his ligaments, and he'd need A LOT of rehabilitation. The first time he fully woke up after being taken out of the pod, he could walk and was perfectly fine.

True, but consider that the movie is on a truncated time scale. There ARE events that happen that we do not see...or does it bother you that we don't ever see them piss, shower, brush their teeth, etc? We also cannot say definitively that the first time that we see Neo wake up is the first time that he DID wake up. Throw into the mix that they obviously have far superior technology than we do today, and that medical recovery time is being drastically reduced today as opposed to 20, or even 10 years ago...you can't make that arguement. Time was sacrificed for the sake of a movie, who would want to see a patient recover for 12 to 18 months from ligament surgery? That would be one long and boring movie..don't call it a hole when it's not. To make my point on a smaller scale - when they step into the elevator in Reloaded on their way to see the Mero, you don't see them through the whole ride. Video editing and scripting to keep the story moving does not constitute as a hole. I'm sorry.

According to a site I found, hair for someone Neo's age grows at 0.30 mm a day. If you look at Neo's hair when he fully wakes up, it's probably half a cm or a little longer. That would mean that he's been out of the pod for about 20-25 days. It would be impossible for him to have his ligaments lengthened and physically rehabilitated in that short time period, and don't say they shaved his head, because that would make no sense for them to do that...
And that is most likely the first time he wakes up. He sits up in bed, looking around in wonder, and then notices the thing in his arm. That's when Morpheus comes in. He asks "Morpheus, what happened to me?" So this is the first time he's been fully awake, for he would have asked the question earlier...

one hole in the matrix movies is seraph...basically his existance, cuz he wasnt in the first, and jus shows up like the oracle's best friend. and he wasnt met in the 6 months between M1 n M2, cuz neo didnt know him.
Seraph may have been still working for the Merovingian, but helping out the Oracle.

It’s a figure of speech. Of course Morpheus wasn’t born in a pod and went “MUST… Find… Neo.” And Morpheus does say “There are those of us who’ve spend our entire lives…”

Thats a nice reason. meta already stated that. afterall it was a movie of some small duration. they didnt have time 4 doing all that stuff or to show it. we can simply take it ourselves
