Also, the Supermen and Lois didn't merge. They gave their power to the kid as shown here and he used it against Mxy.

They did merge. Blue duo gave their powers to Jon to help them become whole and kick Mxy's ass. After Mxy left, those blue couple went near red couple and merged. That's how Superman and Lois got back their memories.

Presumably the "first" universe was the universe where supreme being killed itself and became the Infinity gems.
