Neo is a human being with free will, smith is a computer program, this could explain why neo was able to win, all other things being as they were in the movie.
In terms of flying speed, Neo's top speed was mach 3.4, so Smith is around there. And in terms of reflexes and fighting speed, they are clearly much slower. Strength? They hardly have any real strength feats, they are class 3 at best from what is actually seen of them, and their durability is nothing a lightsaber cannot handle.
Vader can just TK rape ftw, easily. He can crush Smith with a gesture.
Smith couldn't harm Vader, who would simply order a fleet of star destroyers to destroy the robot city and the Matrix with it... Smith would be destroyed.
