If Goku can act through it, there's no real reason to think a Flash of Thawne's caliber can't, too.

Dyspo only 'beat' time-skip because he could hear the specific vibrational frequency Hit's muscles made just before he used the ability, and then used his "increase my speed thousands of times [to somewhere in the FTL range] in an instant" ability... Which Hit was obviously unaware of at first.
Once Hit realized what Dyspo was doing, he was able to counter(and beat the shit out of) him pretty easily.

Honestly, Thawne is probably fast enough to visually see energy shifts.

Dyspo was said to be FTL and could boost his speed thousands of times. Hit with continuous improvement matched his speed. Continous improvement btw is just accelerated training. So, even if I'm generous and say Goku can't (which would make mo sense because Goku surpasses hit by the end of TOP) . Hit would just adapt to thawne speed.
Chi in DC is compared to Magic it's something Lex speculated that could affect Superman.
Thawne doesn't utilize chi in that fashion, He uses negative speed force energy which Goku isn't perceiving imo
