Ultron took out a full Avengers team with Thor. Apocalypse couldn't take out Cyclops and Marvel Girl. I would give this to Ultron.

When written well Apocalypse can actually take out alot more than Cyclops and Marvel girl. For example once, when written well, he took BB's scream like it was nothing, didnt even flinch, but now, he's being written much more poorly, and he got practically killed by a whisper. It all depends if Apocalypse is written well or not.
