the number one ultimate reason why i don't believe that zion is another matrix:
it is so friggin' obvious.
everyone has thought it. so does anyone really think the w.bros would be thinking the same thing? no way. they're gonna come up with something way out there that not many of us have even really given thought to.

This is hitting the nail on the head. The architect states that even his perfect programming skills, he couldnt make a program that 100% of test subjects accepted. The oracle merly "stumbled" upon a code that allowed for 99% of subjects to accept. No matter what happens to the 99%, that 1 will not accept the program and will be "flushed" into the real world, into Zion.

While this answer functioned, it was obviously fundamentally flawed, thus creating the otherwise contradictory systemic anomaly that if left unchecked might threaten the system itself. Ergo those that refused the program, while a minority, if unchecked would constitute an escalating probability of disaster."

...Haven't you figured out yet that all of the people trapped inside the Matrix are actually *the A.I robots* who tried (and failed) to take over the world in Second Renaissance?
The story is *role-reversal* on an epic scale. The Matrix is a VR prison for minds of the A.I: They sought freedom and control, so to keep them docile yet productive, they've been fooled into thinking they have it.
... You probably also missed that Neo stopped those sentinels at the end of *Reloaded* by generating a EMP burst, and (being a machine) immobilized himself in the process. -- How could you NOT have seen that?!! It's so obvious he collapsed just like the sentinels, and right on cue! Trinity and Morpheus were unaffected because either the blast was directionally focused or else they were out of range.

Oh, goodness! Not THIS discussion again…
Well, here goes: ONE of the many themes of the Matrix movies are the mutual dependence between man and machine. It seems to wizz right over the top of the heads of quite a few movie-goers, who thought the discussion between counselor Harmann and Neo was boring, showing they completely missed the point. Man needs machine. Sure we could toss out all of our modern equipment, but hey… I’d rather write my opinions on my computer, than trying to get a point across by smoke-signals.
The machines needs humans, too, obviously. But they also needs the free humans in the real city of Zion. Without Zion the Architect will have nothing to black-mail the anomalies with, when they reach him at the end of each loop of the Matrix. Zion is almost completely destroyed, every woman, man and child in the city is killed, but the One is allowed to take 23 humans FROM the Matrix to rebuild the city. Hence the story Morpheus tells Neo in M1, about a man who “Freed the first of us.” That isn’t entirely true. He was ALLOWED to free “the first of us” by the Machines and rebuild a city. Maybe a new Zion, maybe just do some serious work on the old one.
And voila: A new city in the real world to black-mail the NEXT anomaly with. A person the system/architect KNOWS will reappear after 100 years.

Omega: So... there's gonna be an anomaly in every Matrix... so the Architect/machines allow 23 humans to rebuild Zion, to start off the 'Prophecy' thing, so the One will (assumedly) always return to the Source and mathematically balance out the Matrix again... right?

i know it will be hard to find the original poster's entire theory, so i'll explain it for him:
the EMP goes off. the screen goes black. screen comes back, neo and trinity open their eyes. we, in fact, have no idea how much time has passed (we ASSUME a couple of seconds). the guy who came up with this theory proposes that the crew was knocked out as well, time passed, and they woke up.
in any case, there are other holes in the theory, and i don't personally believe it. i don't mean to be helping these off-topic antics, but you asked.

Okay here it is: How it’s theoretically possibly for Neo to stop the Sentinels in the real world, without using an EMP:
In EtM we learn, that Neos mind touched the Source, and now “the mental projection of his digtial self” (aka his mind), is trapped inside the Matrix. “In a place between our world and your world,” as the Oracle says. We know she’s a program now, that she helps humanity, so why would she refer to it as “our” world and “your” world when talking to Niobe, if “your” world did not refer to the real world? Ok.
So, Neos digital self is still in the Matrix. He may have copied it, just like Smith copies his avatar – Smith says that his new Powers came from Neo.
The Sentinels can be controlled from inside the Matrix. In M1 Smith says “deploy the sentinels”. Neos body is filled with electronics (just like every free human), most importantly the brain-plug. Now add wireless tech, and voila. We already know the human body can generate quite an amount of energy, the mind works by bio-chemical electricity and the energy required to knock the sentinels out knocked neo out cold.
