The gems were not acting on Rune's will. Adam Warlock with just soul gem kicked his ass until Soul Gem betrayed him.

As the big baddie was throwing a tantrum, he was starting to wreck parts of the heaven's ladder. Superman then asks Kyle to "help" the Quantum Mechanics to "rebuild" the ladder. Following close up panels concerning this fact shows the QM along with Kyle's power are shown working in unison to rebuild the damaged portions of the ladder. The QM are depicted as those small blue and white bubbles. Heck your own scan has shows what I'm talking about. So yeah. Kyle helped rebuild the ladder along with the QM.

And no one is denying that this was a great feat. I just wanted to shed more light on it since you made no mention of the QM rebuilding the ladder and passed the whole thing off as a purely Kyle feat.

The mechanics could have helped making him know the actual mechanics of how to build the ladder for all we know.

His constructs are at every planet holding them together. It is really that simple.

No "but even though they did nothing on panel but float around, they must have done something." shit necessary.
