It doesn't make sense. Batman is supposedly a hero, and heroes save lives. Joker is a psycho who lives only to cause mayhem and kill innocent people. Batman is almost killing those people himself by letting someone like that live.

No it wouldn't, it would be saving hundreds of innocent lives. It's not like the Joker is anything resembling a good person, and he's certainly not innocent.
There's a difference, Joker kills innocent people for fun. If Batman killed the Joker, it would be to save lives (which is what a superhero does).
Hulk and Wolverine kill? That's probably why they don't have any more enemies.
Punisher is a vigilante. Consider him a anti-hero. Bit different than superhero.
Alex Mercer is a video game, so that doesn't count. His actions are controlled by a person who may or may not actually be a psychopath.
Not familiar with James Heller. Not the guy from 24, is he? To my knowledge, 24 is not about superheros.
The only thing Jonah Hex does is destroys zombies. Not really in the same arena as the rest of the superheros

Wolverine kills, and is still a superhero. You brought up the real reason why Batman doesn't kill Joker, it's because the writers make up silly reasons so that they can write more stories with the Joker.
Punisher's primary goal is still to save innocent lives, and if he has to kill to do it, then he has to kill to do it.
Alex Mercer kills people during the cutscenes in the story mode, plenty of them in fact. Still a hero and saved thousands of innocent lives by killing the bad guys. Also I believe he is an official DC character, as is James Heller.
James Heller is from Prototype 2, and kills plenty during the cutscenes of the story mode. Still a hero.
In the Jonah Hex movie, he killed quite a few people.
Also I didn't mean for Batman to kill EVERYBODY. Just that bastard Joker.

Why would you disagree? When the player is not in control of the character's actions, he still kills those who deserve it. The end of the Prototype game involves Alex killing the Supreme Hunter and then took the risk of killing himself by flying a nuke out to the middle of the ocean to save the city.
There's also Prototype comics, which show Alex's descent from hero to psychopath. In the beginning though, he was a hero who killed when he had to.

Also, there's a difference between murdering and killing when you have to.

In X-Men Origins: Wolverine, he blew up a helicopter with one of his old teammates inside of it.

It's a part of Wolverine's character, it's not just in the movies. He kills people, don't see why that's so difficult to believe. I've never read comic books of any kind, but I do know the backstory behind a lot of characters. Wolverine is like 150 years old and has been in many wars.
