I watched the behind the scenes sum of the smiths r other ppl with makeup.

maybe the whole pimple thing isn't looking too closely...perhaps, to show that the Oracle/Smith is much different/better than the original, the brothers wanted to show something distinctive and definitive, something physical that would set Oracle/Smith apart, hence the imperfection on his face.
