The main chars seem that they do not believe in God. But there are many religious people in Zion. Remember that when they got out of the elevator there were like a hundred or so persons waiting to offer a gift to Neo, the Messiah. In addition, bear in mind that Neo, Trin and Morph are playing God in the Matrix. It wouldn't fit if they were religious. They would seem that they don't have enough self confidence.
