Ultimate X-men (or any ultimate line for that matter) is Marvel's way of re-explaining the stories of the Marvel Universe's favorite characters for a younger generation.
For instance, it'd be pretty hard to collect ALL the stories from the X-Men ever since they started (unless you're REALLY REALLY rich or have LOADS of time to read all of it).
So they started over in a younger, hipper version that yes, has some descrepencies in the story-line as opposed to the regular series and yes, does seem like an alternate reality.
Mainly Marvel's main goal with this line is to get kids to start reading comics again because, let's face it, most people who read comics are in their 20s-30s. It's very rare you find a 10 year old interested in comics. Where I go to buy comics, the man who works there says I'm pretty much the youngest besides two 18 year olds that come in the store and I'm 21.
So there you have it. When the Ultimate line was announced, people were furious they would see their favorite characters in a whole new light (for instance, Jean sleeping with Wolverine, the teams being different, etc.) but once the series started rolling, people welcomed the fresh new outlook.
So, there, not so succintly, is what I've gathered from the Ultimate line of story-telling.
