I'm sure there are; there was one in the Burly Brawl when Neo was being cloned on, the same music played during the Smith Destruction at the end of Revos, meaning the trilogy couldve ended right there. But it didnt!

ok i think heres one when neo climbs out of the logos in2 the machine city the way he is looking upwards is similar to the one when he later enters the matrix and is analysing the clones of smith.......

maybe this aint a similarity but it felt like one 2 me!!!!
