why could the machines have killed smith earlier?

ok when smith copies onto neo at the end there and then the machine does whatever it does to neo, and then all the smiths blow up. why couldnt the machines do that with any person smith took over? All it took IMO is someone hardwired to the system. anyway I had high hopes and they were shattered by a mediocer finale!!!

i think it was because the code had to balanced, or, as sipher said, unbalanced in the matrix, for them to be able to strike.

i believe it was the "soul" of neo that allowed the machines to hack through him... i think any normal people would not have been able to handle something that dramtic going through their brain. also, the machines had to be told that smith was going outta control, cause it deosnt matter to them what the people in the matrix look like, but they sure didnt want smith coming into the real world. and how many people could have survived the trip into the machine city to tell the machines all that?

The machines already knew that Smith was out of control.

Ok, again I say the reason for the ending: neo is the 1 and smith is is opposite -1. When smith copied neo the equation went like this 1+ -1 which as everyone should know equals zero, the architect then balanced the equation(hence the beam of light into neo) and therefor it cancels out everyone related to that equation (smith/neo)

Nope, the machine can NO LONGER do anything to Smith, not after he's "penetrated through" by Neo at the end of the M1.

He's inherited "something" from Neo after which, n this made him transformed from an ordinary agent (hardwired to the system/matrix) into a virus (a rogue programme, not anymore under control).

He's, as he said, FREED.

And that's why the machine needed Neo badly to neutralize (NOT destroyed) him, n to DISINFECT others by doing such.
