The Architect is not counting the all the versions. The first was perfect, a work of art, sublime. The second “Thus, I redesigned it, Based on your history to more accurately reflect the varying grotesqueries of your nature. However I was again frustrated my failure.”

Morpheus tells us in Reloaded, that Zion has been fighting this war against the machines for 100 years. But Morpheus does not know the truth about the previous Ones. Only the machines do.
The machines use Neo’s 1 as the opposite of Smith’s –1.
“He’s you, your opposite, your negative” – Oracle, The Matrix Revolutions. So the machines DO need Neo, but they’re not disseminating the code he carries.
“Reloading the Matrix is using the One's code to fix the damage that is done.” Why should they reload the prime program? The AI’s can change things, as they did in M1, when Mouse couldn’t get out.
There will be no more anomalies. The anomaly arises from the collective subconscious disbelief in the Matrix by the 1 % who do NOT accept the program. All of these people will be freed now, as the Architect states at the end of Revolutions.
For the gigazillionth time: The final shot of Neo, when he’s being transported away, shows it seen through Source-eyes. Neo glows. Anything connected to the Source glows. Neo can only glow if he’s connected to the Source. The only part of him that does that is the anomaly. The anomaly was therefore not disseminated, and the prime program not reinserted.
Mook> Neo fulfils the prophecy by not doing so. Remember: The prophecy as presented by the Oracle was just “another system of control. The One was never meant to end anything.” It’s a wonderful twist in this movie, that love, in a strange way, saves the “day”.
TheOneHimself> What happened to Neo’s avatar after the disinfecting? Neo’s mind, (his residual self-image) is badly damaged, but has retained the anomaly (hence the reason Neo is glowing when he’s being transported away). The end is very reminiscent of the end of the Arthurian myth, where Arthur is mortally wounded and sailed away to the magical island of Avalon for healing, and where he’ll stay until he’s once again needed. Civil wars breaks out in Britain after he’s gone. Neo’s avatar is mortally wounded, and he’s sailed away for healing until he’s once again needed. Civil wars breaks out after he’s gone (TxO).
Balance could not be achieved without 1 and –1 together. Hence the reason the machines needed Neo and not some plugged in human.
