Sorry to say this, especially as I am a VERY big fan of the Matrix, but the programing of the Matrix itself is set in 1999 right?
Bu this time, assuming that the idea for the film was that we are all in the matrix, and therefore all our history is the same, sheliding against EMP's had been made.
Even if the machines changed history inside the Matrix, they took over after the start of the 21st centuary, so they would certainly have know about emp sheilding.
See where I'm going with this?
Why the hell didn't they just sheild all their machines against EMP's?
Makes sense to do that to me, seeing as an EMP is "The only defence" that humans have against the machines.
Because if they sheilded themselves against the EMPs, then the humans would all just die, and the point isn't to just kill the humans, it is to make them believe they are working towards something. If every human that came up against a machine died because they had no effective weapon, it would cause the humans to go into hiding and the matrix wouldn't be able to iterate itself...it is kinda like, "sacrifice a few so your life, and the lives of your kind, can go on"...happens all the time.
