In the last episode of Season 2, Clark was hearing Jor-El's voice through the ship. Jor-El was talking about Clarks destiny and if Clark should not accept this destiny, then he would hurt those around him.
The orignal octagonal key went M.I.A. so Lionel Luthor made one out of kryptonite. Clark stole it and put it in the ship, causing a huge disaster. (To quote Lana, it was like a bomb went off in the storm cellar.) Martha ended up losing her child, and it seemed as though everyone was angry with Clark. Clark ended up going to the "Torch Office" and stole the last Red Kryptonite Ring and left for Metropolis.
