Off the top of my head, wasn't it something like March or April when the Naruto team finishes the Filler arcs for this season, and then Naruto finally leaves for 3 years to Train with Jiraiya, comes back changed and notices everyone is different in appearance and skills?

Hes talking about the manga.... its ahead of the anime in the plot... As it should be...
Cause as a rule...
If the anime is further then the manga... Its sucks...
(often they hold back the story in the anime as they haven't decided whats going on till they write the manga... Animes that follow the manga tend no to be full of soo much filler and get on with the action rather then stalling with dialog)
If nothing really happens in the show that doesn't effect the main story line its filler....
(finding bugs, helping out towns from ghosts, helping kids..... Narutos full of it...)

You say they do it until they decide what they're going to write. So do the people who run the show also write the Manga? I thought it was a different group of people.

animes try to stick to the main story line writen in the manga... There are always deviations between animes and mangas... But most of the animes I've seen that have suffered from poor storylines (rest of the anime is good chars/concept/ideas, It just seems to have a hard time going any where...) These tend to be done at the same time as the manga... So they don't know where to go with the story till the manga comes out...
Take gantz for example...
"The Gantz anime is divided into two seasons: (1) the first season and (2) Gantz Second Stage, which is essentially a continuation of the first season. The Gantz anime is often criticised for its ending and pacing problems. The anime was made while the manga was still in early production, and so the anime version had to improvise its own stories and pacing. Many fans felt that the anime's ending was rushed."
