He was originally trained to be the best in the human army without the use of the MJOLNIR armour, but it was developed to enhance his abilities further.
I have played that part in M:ZM where her suit's gone and you gotta avoid the dumbass pirates. Chief could do that easy, he's almost got stealth talent of Sam Fisher(Splinter Cell).

After reading the arguments from both sides, I have thought of a few reasons that have been overlooked. These reasons, along with some careful thought, will shed some light on the advantages and disadvantages of both Samus and John (MC's real name.) A little background, too (I have read the last 2 Halo books) - I have played the original Metroid for the NES, and Halo 1 is the game that turned my hatred for FPS games into love for them. I have also played Halo 2 and Prime (starting Prime 2 shortly).
So let's begin. First off, John is a military bred COMMANDER. This would imply that he works most efficiently with a TEAM. However, I am not arguing the fact that he is an extremely potent weapon on his own, but Samus fights best alone - an advantage, however slight, over the Chief. This is evident in all the Metroid games I have played. Correct me if I am wrong.
Something else, too - in Prime, Samus is CHASING the Space Pirates. They fear her because she SINGLE HANDEDLY FORCED THEM TO FLEE HER WORLD (with her Chozo technology). What kind of character would a person have (male OR female - sex is not an issue) to have to chase an alien race? (don't get me wrong, several Covenant fear Chief - but some are eager to challenge him, i.e. Zuka Zamamee. The prophets seam to have no fear of him - just anger towards him).
I will be happy to pose more thought questions if you request them, but I want to turn to what really matters in a fight between these two.
*Samus is more agile - she can dash-strafe, which would allow her to more easily dodge Chief's weapon fire.
**BIGGIE - Samus can morph into a ball. Do me a favor Chief fans - imagine a foot-diameter steel ball. Throw it on the ground and watch it boost around quickly in random patterns, all the while dropping bombs and periodically dashing at you at high speeds (not to mention using power bombs). Now take an SMG, battle rifle, what-have-you and try to hit it. Pretty easy, huh? I don't think so.
Let's go a different angle - Chief was designed to take a hit. This is evident because in the Halo games his speed is lacking. Where is his strafe? Also, the emphasis on his shield. But fire a missile at him - what does he do? Jump. Where are his evading strong points? Let's see Chief dodge multiple beam rays heading for his face while trying to offer effective return fire.
For the sake of length, I will skip to the bottom line. Samus' visors prevent John from hiding. Her morph capability and overall speed would cause Chief to use valuable ammo ineffectively. Samus has a larger arsenal - this has already been proved. Samus is better trained - (Chief was trained to fight Covenant, Samus has fought several different alien races) if you don't believe me, look into who trained her and for how long; it's not like they were the best (note the sarcasm).
Rock bottom line - Chief is very cool. Samus is way, way cooler.
I would definitely have to agree with all the the munchkin said... Samus would murder Chief hands down. MC is far slower than Samus. Samus also has lock-on capability and a wicked boost strafe. She would be behind chief shooting him in the ass before he knew which way to turn!
I definitely love Halo/Halo2 and I also love the Metroid games. Chief is cool, but Samus Aran is the bomb.
When truly thinking of the situation, you must put every element into account;
Samus Aran--
-Was raised and taught defense techniques since she was 4
-Was trained in weightless combat by the Chozo, the bird people whom harbored her(it is why she jumps so damn high)
-Has the Varia/Gravity Suit, equipment made for normal composure in extreme heat and underwater circumstances
-Has been involved with the Metroid race, one of the most deadly organisms, for more than 20 years
-Has intricate equipment made especially(sp?) for her duties as both a bounty hunter and an exterminator
Master Chief--
-Was bred for warfare, and has been trained thoroughly(sp?) for such
-Is responsible for the downfall of the entire Covenant race/invasion movement
-Is knowledgeable of team/individual strategies and defensive manuevers
Both--
-Are masters of "Lone Wolf" Attack
-Are experts in weaponry
-Are powerful titans
-But most of all, ...-
Neither--
-Are Immortal
