Hmm...well Zeromus (FF4) and the Cloud of Darkness (FF3) defeated the main team but the were fully restored right before the final battle. Thanks to the Tower of Prayers (FF4) and Dorga and Unni (FF3). If it wasn't for that the teams would have failed.

Same thing for Beatrix in FFIX and Ultimecia/Edea in FFVIII.

Well this fight has become closer after what we see in that Crisis Core video of Sephiroth fighting Genesis. Although Kuja has more impressive feats, imagining these two engaging in a fight I think it would be interesting, but I doubt Sephiroth could beat Kuja (the cloaked version of Sephiroth anyway. I'll never be convinced of Kuja being able to beat Seraphic Sephiroth for whatever reason I see is nonsense.)
I've beaten both games, and I would say Trance Kuja MIGHT beat Sephiroth is at the end of the game. Maybe. get it right tho ppl, Sephiroth isn't a Cetra. His theoretical mother Jenova isn't a cetra, but a powerful shapeshifting alien that highjacks planets and leeches the life from them, and I assume she would find another planet when she is finished. Anyways, Sephiroth spent years in the lifestream, absorbing infinite knowledge of the cosmos, and absorbing incredible magical and physical powers, allowing him to fly at will,even before employing the use of his one wing. The reason Sephiroth is so easily defeated at the end of the game is because he was in cocoon form, readying himself for ascension to godmode, so he couldn't defend himself as well as he normally would. Now, if you take advent children for example, sephiroth's larval form, Kadaj, uses ultima on cloud and misses, so magically, Kuja isn't very superior, if at all. also sephiroth flick his wrist and sends blade beams, effortlessly devastating a giant industrial city complex in his battle with cloud. So maybe, Kuja could destroy a planet faster (if Sephiroth didn't have the black material), but Sephiroth could probably take his time slicing the planet to all hell, over the course of an hour or 2, but without breaking a sweat. Like someone said, Sephiroth could probably wait out Kuja's trance and systematically rape him when it's over
