i dont think anyone's ever tried to apply the alpha/beta/omega types of classification to mutants of sub-species of humanity. namor's never really been classified, as far as i know [though sinister apparently took great interest in him, and may have had his own ranking system,] and he's a human/atlantean mutant hybrid. given his power level, he could be either alpha or omega. he might just have gross excesses of power, or he might have incompletely-realized omega potential. who knows? there's no way to really apply a class without him being outright stated as one, and with all his hoopla and retcons, who knows when/if that'll ever be?
when xavier was first pointing out which of his original students were [jean and bobby] and were not [scott, hank and warren] omega, it seemed as though he was implying that he is not an omega himself. and, since you're either an omega at birth or not, and the m'kraan crystal gave him his "mutation" back [using darwin's own word,] it wouldn't change anything.
Maybe but Im sure when the explanation was originally made, the M'kraan crystal wasnt taken into consideration and the crystal amplified his powers to which extent, we dont know yet. My guess is that to keep up with other more powerful mutants theyll make Professor X and Magneto omega level. Prof. X bcause of the crystal and Magneto because of the collective.
....
Let's look at it from a simplistic point of view.
Pre-M'Kraan, Xavier wasn't omega. What does that mean (besides not being labelled one, of course)?
It means he has finite potential, and finite power.
No matter how much you 'multiply' finite power, it will still be finite (save if you multiply by an infinite quantity...but...duh?).
Even if the crystal doubled, quadrupled, or even centupled xavier's power, it would be incapable of making him an omega mutant.

They wouldnt have to make professor X or Mags Omega Level to keep up with other mutants. Omega is more about the nature and potential of a power rather than raw power output. For example, Elixir is an omega mutant, Scarlet Witch, Jim Jaspers and Jamie Braddock arent.
Jean was classified as omega level back in 2001 however before she started manifesting her Phoenix powers again she was outclassed by Prof Xand Mags in terms of powers, however she was always an omega mutant.
The Omega-Level Mutation term was originally used to label mutants that were the biggest threat. However, Professor Xavier would eventually change the meaning of this term. Omega-Level Mutants are now known as mutants with immeasurable power. The theory of the omega-level power was explained in the limited series X-Men: Forever. It explained that all humanity in the Marvel Universe were experiments of Celestial race. They were attempting to create humanity and have them evolve into new beings. Those that have achieved Omega-Level powers are nearing the final stage of evolution; also they can pass the evolution down to their offspring.
The confirmed Omega-level mutants currently are:
1. Robert Drake/Iceman
2. Joshua Foley/Elixir
3. Jean Grey/Jean Grey
4. Nate Grey/X-Man
5. Absolom Mercator/Mr. M
6. Quentin Quire/Kid Omega
7. Franklin Richards/Franklin Richards
8. Gabriel Summers/Vulcan
9. Rachel Summers/Marvel Girl
10. Armando Muñoz/Darwin
11. Jono Starsmore/Decibel
12. Jonathan Richards/Hyperstorm
13. Valeria Richards (Earth-9809)/Valeria Richards
The following list is of mutants that fit the characteristics needed to be an Omega-Level mutant:
1. Wanda Maximoff/Scarlet Witch
2. Everett Thomas/Synch
3. Erik Lehnsherr/Magneto
4. Bennet du Paris/Exodus
5. Ororo Munroe/Storm
6. Mikhail Rasputin/Mikhail Rasputin
7. Nathan Summers/Cable
8. David Haller/Legion
9. Kevin MacTaggert/Proteus
10. Kevin Sidney/Morph
11. Trevor Fitzroy/Trevor Fitzroy
12. Selene Gallio/Selene
13. Jubilation Lee/Jubilee
14. Madison Jeffries/Madison Jeffries
15. Jonathan Silvercloud/Forge
16. New Son/New Son
17. Sir James Jaspers/Mad Jim Jaspers
18. Joseph/Joseph
19. Madelyne Pryor/Madelyne Pryor
20. Nathan Summers/Stryfe
This list is several mutants that fans have speculated that could be Omega-Level, at least in time:
1. James Braddock/Jamie Braddock
2. Azazel/Azazel
3. Amahl Farouk/Shadow King
4. St. John Allerdyce/Pyro
5. Sebastian Shaw/Sebastian Shaw
6. Alec Yuric/Chrome
7. Eileen Harsaw/Phantazia
8. En Sabah Nur/Apocalypse
9. Petra Kristensen/Petra
10. Lorna Dane/Polaris
11. Remy LeBeau/Gambit
12. Frederick Dukes/Blob
13. Santo Vaccarro/Rockslide
Also there is a character in the Marvel Universe who seems to have surpassed Omega-Level and is the true pinnacle of human evolution, and so he has been deemed Homo Supreme rather than Homo Superior:
1. Craig Hollis/Mr. Immortal

They did indicate that Prof x was an omega level. I mean when they found the spike reading in the arc falcun apeared in they stated that it was a powerful omega and they all assume prof x if not mistaken.
Omega Level mutants are those that have powers to drastically alter the physical world around them. They have extraordinary powers and still look human.
Jean Grey
Quinten Quire
Legion
Wanda Maximoff
X-Man
Cable (without the techno virus)
Franklin Richards
Bobby Drake
Storm (possibly)
Rachel Grey (in some worlds)
I believe that's about it....
mutants like Xavier and Magneto are Alpha Class mutants.
These are mutants with strong powers that aren't considered "world changing" powers. These mutants have complete control over their powers and also look human.
Charles Xavier
Emma Frost
Magneto
Psylocke
Sunfire
And many more....
Beta class are mutants with great power. They still look human. However, they have no control over their powers.
Rogue
Wolverine
Cyclops
