Well I just got back about an hour ago, and yes, the track "Anakin Vs. Obi-Wan" is definitely altered in the movie. There's a really heavy drum beat that plays with the track while Anakin is choking Obi-Wan, and there's differences in other areas as well, but since I was so foucsed on the movie I don't remember them all. Though, as I already mentioned, the big difference that stuck out to me was heavy drums that play while Anakin chokes Obi-Wan.

I like "Anakin's Dark Deads" and how it was used in the film over Palpatine's senate speech. That sequence was very well cut I thought.
I also liked how the end was cut, personally. When Yoda and Sids rise above the senate, the chorus comes up. From what I could tell, the track pauses when Sids force-lightnings Yoda, then picks back up. Yes, some heavy drums go on when the choking goes on. The first time after we cut away (I think) from Sids/Yoda, we skip a note in the track when it switches to Ani/Obi on the pipes. After the track finishes, we get Duel of the Fates, then some music scored directly for the movie, and then we pick up about 40/50 seconds into the concert version of Battle of the Heroes, and go pretty much to the end, minus the quiet ending. Then Immolation Scene.
I also liked how they did the Grievous theme... I was wondering how it would be done in the movie, but there's a brief 'force theme' that can be heard in the General Grievous track around 30/40 seconds, and I thought, are they going to show Grievous with his lightsabers in his cloak then, since that represents Jedi? But instead, in the movie, it shows Obi riding on Boga while Grievous is talking to the seperatists. I thought that went well, too.

I agree with pretty much everything...
Though, I'm still not a fan of "Clash of Lightsabers" in "Anakin vs. Obi Wan" it just doesn't belong there...
