I can tell you that originally, Shaak Ti was supposed to be killed by General Grievous onboard the ship at the start of the movie before Anakin and Obi-Wan meet Grievous.

Then that was cut and Anakin was supposed to stab her in the back in the Jedi Temple. This scene got cut as well, though I hope it is one of the deleted scenes on the DVD. There is a pic out there somewhere if you search for it.
