Yeah, if it wasn't Anakin, it would've been Luke. In fact, there are three ways you can interpret the Jedi prophecy of the Chosen One.
Anakin was the Chosen One because he ultimately killed the Emperor.
OR
Luke was the Chosen One because he 'converted' Darth Vader, and Vader killed the Emperor.
OR
Anakin was the Chosen One because he brought about Luke's birth, and Luke brought balance to the Force.
Either of those I believe George Lucas would find equally acceptable. Unless he has conclusively said that it is definitely the first one, I believe that GL deliberately left it open to those interpretations.

In GL's world, balance does not equal two and two. It equal the defeat of evil and restoration of balance with good being prominant (Since good is harmonious and does not seek to actively tip the balance as evil does into chaos.)
