Time for updates.
There wer two times, that Hercules and Gilgamesh met. Lets see both.
First time it was during the Olympian/Olympia War. Gilgamesh was blind however with his might being stated as being -augmented- by the celestial "One Above All"
This happened after the Asgardian/Olympia war IIRC where that statement of more power appeared. Herk seems to have got the upperhand.

Another note of importance. At this point Marvel had stated that it was Gil and not Herk that did his cleaning of the stables labour. This was however retconned back as it should be since it belongs to the Herakles tales and not one of Gilgamesh.
Second fight? A sparring kind of match. Gil was blind no more at this point.

Average wise by what Marvel showed so far they are practically equal. I mean if you look at the fights here, they rarely showed any big advantage over the other.
If i have to give the edge its to Hercules, for not relying much in weapons and still doing as good as Thor with the hammer sometimes.
Like against Hulk. Or the Destroyer.
Of course in the Destroyer case " doing as good " means staying alive after you punch him and he tries to kill you.
