No, Episode III does NOT contradict this. Episode III is a moment of imbalance, which is rectified by Episode VII. If evil was clearly stronger, it would always rule. It doesn't, because it is self defeating.
And no, it wasn't "clear" that Sidious was stronger. If anything, Sidious was weaker. He lost his saber to Yoda in combat, and he had his lightning reversed back on him at point blank range by Yoda. Sidious was -fortunate- to have survived that last Force battle, and was also fortunate to have been able to hold the upper ground. Yoda showed better agility and Force mastery than Palpatine did, and would have most certainly owned the Sith Lord in a more even environment.
And the dark side -was- stronger in the PT, due to imbalance caused by the Sith. But such an imbalance would never persist, because the lightside exists to counter it. Thus, neither will ever gain a lasting advantage over the other. It is balance. Period.
And this has been done to the death.
