From what we saw in the most recent Silver Surfer comic in Secret Wars #9 Doom will lose his control over reality and the Marvel Universe (616) will return. Since in the Silver Surfer comic we see that it is literally infected by Doom.

So it hasn't really been rebooted or anything. It's just returning back to 616. But they're using this opportunity to funnel in some changes. So you could call it a soft reboot.
